best way to get rid of stone chips?

I am preparing to do a full detail on car when is it best to touch up the stone chips once its been polished or at the end just before you seal with wax etc???
 
Before you put anything on it but after it is clean. Ideally you want the paint recessed a bit when it is dried and then dab some clear coat over it.
