Looks like there's a reasonable pattern to it, but I agree that the numbers won't be exactly consecutive with build or VIN, as the centre consoles (with serial plate attached) will probably be taken from a holding bin in the factory. Just In Time manufacturing processes ensure they don't have 42,000 centre consoles sitting there from day one...
As a further source of info on Typre-R serial numbers, I found a website http://www.civictype-r.co.uk/reg.htm with a Civic Type-R registry (gives serial number, colour, but not date). Looks like it hasn't been updated since 2004, but it shows the 30th Anniversary cars were all around the 21,000 mark.
The overall question of why there are ~42,000 serial numbers and a claimed build of 35,190 cars remains a mystery...
